For the smaller puzzles such as Lighting the Hidden Tower, Lighting the Fallen Mountain, and Lighting the Gates, it counts. You have the Obsidian Sanctum, to which you can travel seperately, and the Emerald, Garnet and Sapphire Sanctum, which are situated within the Green, Red and Blue Alpine Borderlands respectively.
